The Nintendo 3DS is a handheld system first released in 2011. The key feature of the system was the glasses-free 3D screen. The system was a successor to the Nintendo DS and DSi, and is backwards compatible with games from those systems. The system also went on to receive many hardware revisions, including the 3DS XL, the 2DS, the New 3DS, the New 3DS XL, and the New 2DS XL.

While there were no Balloon Fight games made specifically for the 3DS, there were several older Balloon Fight games which were re-released through Virtual Console releases on the eShop.

There are also several other games on the system which included references and cameos to the Balloon Fight series.
- Pushmo (October 5th, 2011) - One stage in the game is a sprite of the Balloon Fighter.
- Super Smash Bros. for Nintendo 3DS (September 13th, 2014) - The Villager from Animal Crossing has a move where they can fly using Balloons called "Balloon Trip." There is also a stage based on Balloon Fight.
- Nintendo Badge Arcade (December 17th, 2014) - There were two badges the player could collect based on Balloon Fight, one being a pixellated sprite of the Famicom cartridge, and other based on the costume in Super Mario Maker.
- Stretchmo (May 12th, 2015) - In Papa Blox's NES Expo, a few stages feature sprites from Balloon Fight.
- Hey! Pikmin (July 13th, 2017) - One of the treasures the player can collect in-game is the NES cartridge of Balloon Fight.
- WarioWare Gold (July 27th, 2018) - A microgame is based on the Bonus Stage in Balloon Fight, and the Gamer mode from Game & Wario is available, which still uses sprites based on Balloon Fight between microgames.
